This is fixed in version 1.9.24. When you go back to "The chapters", change the list and agree, "Chapter by chapter" follows it at once: chapters you kept keep their details (even when you renamed or moved them, and including your own edits), chapters you removed are dropped, and the AI fills in only the new chapters. A new chapter no longer takes on the details of the chapter next to it. In an older version, after agreeing to the changed list, check each chapter in "Chapter by chapter" and correct by hand any details that moved to the wrong chapter.
