Can my colored pages be on the cover?

Yes. Pages you colored in (colored examples first, up to 4) go to Covers, in a box "Your colored pages on the cover". Pick one for a single picture, or two or three for pages fanned out, and click "Generate cover": the image engine makes them the cover's artwork, in your colors. Pick none and the cover is drawn from the genre alone.
